Covariate difficulties!

Dear people,

For my research i had a repeated measures design. There were no significant results. So my supervisor said: "try to do the first measurement as a covariate''.
Now i have a design with only the second measurement as a dependent variable, and two between subject factors, and the first measurement as a covariate. The result is significant.. but what does it mean?

in the repeated measures design there was no significant result. There was no difference between the groups, but with the first measurement as a covariate there was.

Just report this. Report it clearly and honestly. I am not sure about this covariate, maybe it is a method I am not familiar with, but it seems odd to me...
